Hotel Mystays Akasaka
In Japan you get often lost in translation and miss your last train to your hotel. It is mostly cheaper to stay in a cheap business Hotel than to take a cab to lets say Yokohama. Last train usually runs at 00:15.
I had one of these situations and had to stay at a business hotel in Akasaka last time. The Hotel room was small but it was designed super smart that it didn't feel small at all. Every inch was perfectly used.

Luckily the trains I missed so far weren´t the last ones for the day. But once I had to wait almost four hours at the train station in the middle of the night until the next train came. Staying in a business hotel is the much better decision
I lived in Japan for two years and when staying in hotels was always blown away at how small they were, but always had a similar conclusion to yours that it didn't feel small and that the space was perfectly used/designed.

I've once missed my last train in UK... Didn't have enough money for a cab so I had to walk for 2 hours :D wasn't the most exciting time..
